I also enter the encryption key manually, which can be slow on a touch screen. Another option that I've found to be useful is to write a script that runs oathtool (with the correct key) to generate the one-time passwords. Just switch to a terminal, run the script, and copy the six-digit code into the text field of the Web application that requires dual-factor authentication. You can run the script on a remote host over ssh if you think there's better security to be had that way.
